Well if it isn't then perhaps you could enlighten me as to who runs what.

The Premier League runs the Premier League.  The Football League runs the Football League.  The FA sanctions all competitive games at national level, regardless of the league.

I've just checked the FA rules on advertising on shirts and it does allow sponsorship on the back of shirts so it must be a Premier League rules that prevents us from doing it.

Nope.  The only authority the FA has over the Premier League is its ability to veto Chairmen and Chief Execs.  Other than that the Premier League is a separate entity.  That was the whole point of it - to take power away from the FA and Football League and move it to the clubs.  The Premier League is 'owned' by the clubs who have one share each.  Each share gives them a vote on decisions.  The FA take no part in that.
